My thinking is that they're there for angle adjustment for different series Cubs since they are "A"djustable

Or possibly there to take stress off of the u-joints by backing the gearbox out an inch or so, but I don't see how that would make any difference, really. And I see your point about stress on the mounting flanges but at this point I either do it this way or the belt shreds, it really was a pretty good bit out of kilter. I will, however, keep a close eye on it.
My question is, is both of your throwers the QA-42A or just the QA-42?
And darkminion_17, what's your thrower mounted on?
