I have never had one of those apart..... but I've had a lot of tractors apart.

It may be that the shaft is stuck in the fried PTO and doesn't want to come apart.

FWIW, the only way that you will have any luck fixing it is to have Warner (I think that was who made the clutch) repair the coil for you. Fixing one of those machines is a waste of time. Poor set up, and no fix to keep it from happening again. Best thing to do is trade it off. None of them work, and even if it does they are known for that issue..... count your losses.
