If the rotating assembly is 12hp, you should be in good shape there except for the 10hp flywheel. 12hp is balanced differently than a 10hp. Since you have the motor out, I would remove the head. Rotate the crank by hand and check your valve movment and ARC like you stated previously. If all is good there, I would lean towards timing/ignition.
