Default 882 Driveline alignment problem

Okay diesel owners, I got a question. I received my new parts for the driveline replacement on my 882 and there is something not correct with mine. The original engine to ragjoint flange has 3 bolts that bolt to the crankshaft. The ragjoint uses 4 bolts and this causes one of the bolt heads to be back to back and not have proper clearence. The red and blue lines added to the first pic are how the ragjoint bolts line up. The blue line is how the shaft coupler lines up and the bolt at the 10 oclock position is where the problem is.

The next four pics are the problem bolt at 12-3-6-9 oclock postions. There seems to be an angular alignment problem with the engine to hydro input shaft. At 12 oclock there is a gap, 3 & 9 not much if any and it hits at 6.

I remember Matt G had the same problems with his diesels and I wanted to see what yours is doing. I would like to correct this problem but may not be able to if it is an angular and or elevation problem. Thanks.
