Well I took the head off tonight and this is what I found. One of the cylinders is very rusty and must have gotten water in it. I was wondering how/what I should use to clean this rust off?

Well.... it was sitting outside with the exhaust pointed up not covered..... not sure if you were surprised. Yeah.... it "might" have gotten water in it.

How can you get the rust off...... for the purpose of what exactly?? That cylinder is toast. The engine will have to be rebuilt. Order a kit. No need to clean it off, it's sleeved. Just take it all apart.

Yeah, looks like it...
Nature of the beast. When tractors are left outside, and not properly prepared to do so, you'll get that.

Nasty!

How much is a overhaul kit with liners for a D600 today? $1000? Not counting what was broke before that smoker was "Stored" for "maintenance"....

At least..... last I checked Kubota didn't offer a kit. You ordered what you needed. Absolutely no aftermarket available. There is a dealer offering a kit they put together (as in they put all standard parts in a one price for all package) on ebay if I remember correctly. It isn't a bad price but still not cheap. I'll look see if I can find it.

Liners not included. Apparently you will have to buy them separate. Crank grind should be the only machine work needed, but I'd have the pump and injectors gone through. No way I run old injection pump and injectors on a new engine. Yep.... this one is gonna be an expensive restoration. Should have jumped on that running 1512 you posted a while back...... It needed less work.

You are in PA right? If water was into the cylinder what are the chances something vital was cracked from freezing?

Rebuilt a IH super M near 40 years ago for a friend, it got water down the stack over winter, not only cracking a cylinder liner but the block also.
He bought a new block for that one ( it's still running well)
Do take it apart and inspect everything BEFORE you buy parts.
